A lot of Japanese girls and non-Japanese girls in Japan like to exercise. Some girls are under the impression that it's difficult to find places to exercise in Japan. Yes, if you want to lift weights it can be difficult to find a place without spending 20,000 yen or more per month.
If it's running that you're interested in, I recommend a run around the Imperial Palace.
It's a 5 kilometer course that has plenty of other runners, but doesn't become crowded. I ran it with a J-girl at about 7PM. It was a lovely view, even at night. For the entire run you have the palace grounds on one side and as you run you do a mini-tour of central Tokyo. You see the buildings of Marunouchi, Toranomon, Hibiya, and Shimbashi. There is even a portion of the southern leg that runs through two large palace gates. I started and finished in the Otemachi area for this evening's run.
Another benefit, if you get too tired along the way and want to stop, there are plenty of subway stations around the course that you can duck into and ride home.
For tonight's run, most of the other runners I encountered were girls. I'm sure it's cheaper to use your commuter pass or pay 160 yen for a workout than to pay 20,000-30,000 yen for a gym that you may only go to once or twice a month.
Girls like to take care of themselves in Tokyo, running is a good way to do it.
